Quomodo is quo modo, "in what manner", written as one word: the interrogative in an ablative of manner. As a direct question it asks how; in an indirect question it pulls the subjunctive, nescio quomodo venerit. Its longer cousin quemadmodum does the same job in more formal prose.
The drift to watch is late. In biblical and medieval Latin quomodo slides into a plain comparative "just as", where a classical writer would have used ut or sicut, and it then takes the indicative with no question in sight. That branch is the one that survived: French comment and Italian come both come from it, and both have lost the question mark entirely.
